Here’s another thing about Jedi and Clones..

So on Umbara Fives and Jesse disobey a direct order to not engage the enemy and are arrested and at first are going to be court martialed. Which from my understanding is protocol even in real life situations. But then Krell decides to skip all that and just have them executed.

Here’s the kicker though. Rex says that he’s well within his rights as the acting commanding officer to deal out punishment. That means any Jedi for whatever reason they pick can just do whatever they want with the Clones without trial or any due process. And this has probably happened with Krell before, but obviously nobody cares. If things turned out differently and Fives and Jesse were executed and everyone including Krell went back home and someone was like “Hey wear are Fives and Jesse?” Krell could literally just say “oh I had them executed for disobeying me” and they’d be like “oh ok”. No question what the order was, if it was lawful, if they did indeed disobey. And even if say they ask the Clones what happened, and find the truth, there’s nothing be done. Maybe if Krells orders were unlawful, but that would probably be difficult to prove and then every Clone would be guilty of obeying an illegal order.

TLDR the Clones don’t have rights or anyone to protect them.
