Consider the following.
Following the disaster at Naboo, Master Dooku appears for Qui-Gon’s memorial. He takes one look at Obi-Wan, grief stricken and barely holding it together, and says, “Let me.”
He takes Anakin as his apprentice.
Everyone is wary, of course. There have been whispers about Dooku for years, and Qui-Gon’s lack of respect for the Council didn’t help matters. But Dooku is a Jedi Master, and just as stubborn as his late apprentice (where do you think Qui-Gon got it from?)
So Anakin learns from Dooku, and one day Dooku brings him in a visit to the Chancellor, who has an interesting artifact, could Master Dooku perhaps have a look at it?
Its after that meeting, where Palpatine was entirely too ingratiating to a nine year old boy, that Master Dooku puts the pieces together.
The Chancellor’s fall from a 286th floor window in the middle of the day remains a mystery.
